The "COMO is not running" error maybe thrown because FATAL.ERROR is processed while in batch mode but there was no COMO ON executed before - that doesn't really matter.

I suppose the real error MISSING FILE is thrown because you try to run EX while in su what means the path and other variables are not correctly set.
