Can someone tell me how and when is the CUSTOMER.POSITION file updated.

Whenever any trnasaction gets authorised, corresponding LIMIT.TXNS will be updated on the transaction details. Once you run CUSTOMER.POSITION enquiry, then system will extract the details from LIMIT.TXNS for the given customer and will build the CUSTOMER.POSITION & CUSTOMER.POSITION.XREF table.

On every COB system will update the CUSTOMER POSITION table based on the TXNS exists customer-wise in the system.

The issue here is the Customer position enquiry is giving the wrong data. When a deal matures is the corresponding entry deleted from the LIMIT.TXNS files?

Yes all the matured deals need to removed from the respective LIMIT.TXNS file since the transaction is no more subject for liability.
